Panel A illustrates a case of superinfection, while Panel B illustrates a transmission cluster. The sequences of the patient under study fail to form a monophyletic cluster in both cases; however, the number of control sequences in the smallest subtree that includes the sequences of the patient tends to be much greater in the case of superinfection (see main text).
